I'm a PhD researcher at at VIB and KU Leuven in the Aerts lab, where I work on gene regulation/genomics. My main focus is understanding how gene regulation works at the sequence level, building and applying sequence models that predict and design cell type-specific enhancers across tissues and species, focused on the mammalian brain.
- CREsted — A Python package for training sequence-based deep learning models on scATAC-seq data, capturing enhancer grammar and designing synthetic regulatory sequences. Published in Nature Methods. Reproducibility notebooks in CREsted-paper.
- DeepBrain — Pre-trained enhancer models for mouse, human, and chicken brain, used in Enhancer-driven cell type comparison reveals similarities between the mammalian and bird pallium (Science, 2025).
