Linkage analysis and Gene mapping

This repo contains documentation of the workflow and codes -but not patient data- for performing parametric linkage analysis. Algorithms used in discrete genetic studies requiring pedigree analysis are mostly outdated and if not, they cannot handle large pedigrees. This workflow has been developed over 2 years of working with genetic linkage studies in two different laboratories (i.e projects) and accumulates hundreds of hours of testing and reading through documentaion of various tools. My future plan -uponf finding the opportunity- is to wrap the analysis and code using a workflow manager, together with incudling more tools for linkage analysis, especially the actively maintained ones (e.g pedsuite package in R).

Note

The documentation is divided into folders, each folder is named after the markdown file containing the documentation. These documentations are carefully written and the original material for every resource that is linked within the md can be found in /files. Due to incompatability between windows paths and linux path conversion, some links might give error (404 not found), but the original material can be found in /files folder.
