This Python script detects hydrogen bonds (H-bonds) in molecular clusters using atomic coordinates from an input .xyz file. It identifies potential H-bonds based on interatomic distances and geometric criteria such as angles between donor, hydrogen, and acceptor atoms.
The script:
- Parses an
.xyzcoordinate file - Calculates interatomic distances
- Identifies covalent bonds
- Determines hydrogen bonds using user-defined thresholds
- Computes the angle (D-H...A) to confirm the geometric feasibility of hydrogen bonding
- Input: A standard
.xyzfile containing atomic coordinates. - Bond Identification:
- Covalent bond determination using atomic covalent radii with a tolerance margin.
- Hydrogen bond detection based on:
- Donor-H distance: between 1.2 and 2.5 Angstrom
- Acceptor atoms: O, N, F, and S
- Donor-H...Acceptor angle
- Output: Printed list of potential hydrogen bonds with atom indices, elements, distances, and angles.
Standard XYZ format:
