Merges upstream biopython/biopython master into BioPAIthon: fc0c15678..893f1543f (9 upstream commits, up to 2026-10-26). One merge commit, 8473d75c6, parents 6a9010920 (our main) and 893f1543f (upstream), plus one follow-up commit to UPSTREAM.md. Same approach as #210 and #124.

Important

Merge with --merge, NOT squash. Squash or rebase would drop the merge commit, and upstream would no longer be an ancestor.
Never rebase this branch. If it conflicts with a newer main, merge origin/main into it instead.

What upstream brings

Conflicts and how each was resolved

One conflict, Bio/__init__.py. Upstream deleted the source-tree warning block and its os and warnings imports; the fork had added import sys and the _BiopythonDistributionFinder (#222) beside them. Resolved to the fork's docstring and finder with upstream's deletion. The module now imports only sys. Nothing in Bio, BioSQL, Tests or Doc used Bio.os or Bio.warnings.

Problems looked for in auto-merged code

  • Bio/Align/analysis.py. Upstream's guard adds assert n1 == n2; the fork's S101 hook excludes this module, so it stays as upstream wrote it. The behaviour change is real and wanted: on an alignment with a one-nucleotide aligned block (a frameshift), 1.88 gives NG86 (0.081, 0.0) by counting the partial codon T; this branch gives (0.0, 0.0). YN00 raises RuntimeError: dictionary changed size during iteration on 1.88, on main and here alike: pre-existing, already in IMPROVEMENTS.md ("Follow-ups", _yn00) and UPSTREAM.md.
  • Bio/PDB/qcprot.py. Upstream's fallback is in qcp(); the fork's ValueError for mismatched atom lists (Raise ValueError for bad input across the rest of Bio, not assert #165) is in set_atoms(). No overlap. Upstream's test_collinear_reference_transformed_rmsd sits beside the fork's test_set_atoms_size_mismatch and both pass.
  • Bio/PDB/PDBIO.py. Upstream's new check calls _revert_write, whose "neither argument" exception the fork changed to ValueError (Replace bare raise Exception with ValueError, TypeError or NotImplementedError #135); unaffected. Reproduced on a 1A8O residue renamed ABCDE: 1.88 writes HETATM 1 N ABCDE A 151, this branch raises PDBIOException: Residue name ('ABCDE') exceeds PDB format limit of 3 characters.
  • Bio/__init__.py. Importing Bio with -W error from inside the checkout raises nothing on this branch (nor, in a venv install, on 1.88).
  • NEWS.rst. Upstream's PDBIO entry landed as a bullet in upstream's own 1.89 section, as it has it. A paragraph at the top of the fork's section lists the four user-visible changes above.
  • Doc/Tutorial/chapter_pairwise.rst. The rewritten codon-alignment section; test_Tutorial passes.
  • No .c or .h file changed, so no extension needed rebuilding.

Testing

Merge commit, local, Linux, CPython 3.12, in a fresh venv (uv pip install ".[test]", extensions compiled from the merged sources):

  • cd Tests && python -m pytest --offline -n auto: 4550 passed, 57 skipped, 0 failed (2990 subtests; includes doctests and test_Tutorial). Skips are optional dependencies and internet tests.
  • pre-commit run --files <all 11 changed files>: every hook passes (black, ruff, flake8, both mypy hooks, rstcheck, doc8, codespell, contributor sorting; the S101 hook had no files to check).
  • Docs: built Doc/ with Sphinx from main and from this branch with the same recipe; both finish with 121 Sphinx warnings, and the sorted warning sets differ by exactly one line: the main build emits the source-tree BiopythonWarning that this branch removes. No new warning.

Not tested locally: other Python versions, PyPy, macOS, Windows, free-threaded builds, stubtest. CI covers those.

Noticed, not done

All in upstream's own new text, left as upstream has it so the next merge stays small; worth an upstream report (found by the Gemini and CodeRabbit reviews on this PR, checked against the tree):

  • Doc/Tutorial/chapter_pairwise.rst, the rewritten codon-alignment section from Update the documentation for Bio.Align.CodonAligner biopython/biopython#5376: the "extract rows" block after the E. coli PrfB example (line 2665) is a copy of the HIV Gag-Pol block above it and reads alignment, not alignment_ecoli, so it shows the HIV sequences under the E. coli heading; the doctest passes only because the stale variable exists. The CodonAligner parameter paragraph (line 2435) references table:align-mnemonics (the pairwise aligner table) where table:codonalign-mnemonics is meant. Two typos: "proteina" (line 2460) and "rguments" (line 2787). And the untested code block after the dN/dS doctest (line 2913) shows YN00 giving 0.084526... 0.182723..., which are LWL85's numbers; run in a clean venv on the tutorial's own pairwise_codon_alignment, calculate_dn_ds(..., method="YN00") returns None (Codex; checked).
  • Bio/Align/analysis.py: the new assert n1 == n2 checks an invariant of Alignment.aligned (every aligned block pair has equal length by construction), not input, and the module is deliberately excluded from the fork's S101 hook. Kept.
  • Bio/PDB/PDBIO.py: the residue-name check from Raise PDBIOException when residue name exceeds 3 characters (#5370) biopython/biopython#5372 runs when a residue is accepted, before any of its atoms are, so a Select that accepts the residue but rejects all its atoms still raises PDBIOException. Upstream's design choice; kept.

Left out on purpose

Nothing. Every upstream commit in the range is merged in full.

Fix typos in documentation README
Merges biopython/biopython master fc0c156..893f154 (9 commits): the
QCPSuperimposer Kabsch SVD fallback for a collinear reference (#5317),
PDBIO raising PDBIOException for a residue name longer than three
characters (#5372), the CodonAligner tutorial rewrite with a frameshift
guard in calculate_dn_ds (#5376), removal of the "importing Biopython from
inside the source tree" warning (#5382), the paths = NULL initialisation in
_codonaligner.c (#5387, which this fork already carried from #210, so the
file is unchanged), the LICENSE year, and Doc/README typo and underline
fixes.

One conflict, Bio/__init__.py: upstream removed the source-tree warning
with its os and warnings imports, and the fork had added import sys and
the distribution finder beside them. Resolved to the fork's docstring and
finder with upstream's removal; the module now imports only sys.

biopython/biopython#5387 (2026-10-22) initialises paths in

Walkthrough

This update changes PDB residue-name validation, QCP rotation fallback behavior, and dN/dS handling of short alignment blocks. It removes a warning check during Bio imports and revises codon-alignment examples, release notes, contributor records, and documentation.

Changes: Biopython 1.89 sync updates

Layer / File(s) Summary
PDB residue-name validation
Bio/PDB/PDBIO.py, Tests/test_PDB_PDBIO.py, NEWS.rst
PDBIO.save rejects residue names longer than three characters. On failure, it removes a newly created path-based output file or restores a supplied file handle to its starting position. Tests cover the exception and output cleanup.
QCP SVD fallback
Bio/PDB/qcprot.py, Tests/test_PDB_QCPSuperimposer.py
When the quaternion norm is below the fallback threshold, qcp calculates the rotation from an SVD of the covariance matrix and corrects a negative determinant. A regression test covers collinear reference points.
Codon-alignment examples and dN/dS handling
Bio/Align/analysis.py, Doc/Tutorial/chapter_pairwise.rst
calculate_dn_ds skips aligned blocks shorter than one codon. The tutorial introduces CodonAligner and updates frameshift, protein-guided nucleotide alignment, codon_align, and dN/dS examples.
Import behavior and sync records
Bio/__init__.py, NEWS.rst, UPSTREAM.md
The source-tree check that emitted BiopythonWarning is removed. The release notes record the behavioral updates, and the upstream tracking entry records the CodonAligner fix merge.
Documentation and contributor metadata
Doc/README.rst, CONTRIB.rst, LICENSE.rst
The documentation corrects reStructuredText references and a heading underline. The contributor list gains two names, and the copyright year range ends in 2026.

Full details: Linked Issues check

Explanation

All three directly linked issues (#5309, #5294, #5370) have state closed. The issues supply historical context only. No active directly linked target remains, so no linked-issue coding requirements apply. The PR objectives and description refer to the upstream changes (#5317, #5372, #5376, #5382). These changes are upstream content merged into this branch. They are not requirements of the linked issues and are not assessed here as unmet work. Verified in source: Bio/PDB/PDBIO.py adds a residue-name length check that raises PDBIOException and reverts partial output. Bio/init.py removes the source-tree warning block and its os and warnings imports, and keeps sys and _BiopythonDistributionFinder.

Full details: Out of Scope Changes check

Explanation

The 11 changed files match the PR description: Bio/Align/analysis.py, Bio/PDB/PDBIO.py, Bio/PDB/qcprot.py, Bio/init.py, CONTRIB.rst, Doc/README.rst, Doc/Tutorial/chapter_pairwise.rst, LICENSE.rst, NEWS.rst, Tests/test_PDB_PDBIO.py, Tests/test_PDB_QCPSuperimposer.py, and UPSTREAM.md. Each change is either an upstream change in the merged range or a documented fork adjustment. The fork adjustments are the conflict resolution in Bio/init.py, the NEWS.rst entry, and the UPSTREAM.md row 33 update. Tests and documentation support the upstream code changes. The diffs for Bio/PDB/PDBIO.py and Bio/init.py match the described behavior, and no unrelated change appears in them. The other nine files were not diffed line by line. The raw summary of those files shows no change outside the described scope.

Code Review

This pull request incorporates upstream Biopython changes, including improvements to Bio/Align/analysis.py for input validation, Bio/PDB/PDBIO.py for handling residue name limits, and Bio/PDB/qcprot.py for SVD fallback. Documentation in Doc/Tutorial/chapter_pairwise.rst has been updated to reflect these changes. Review feedback highlights a copy-paste error in the documentation, suggests replacing assert with ValueError for better error handling, and identifies typos in the documentation.

As before, you can obtain the aligned amino acid sequence and nucleotide sequence by
extracting rows from the alignment. Note that the A nucleotide read twice due to the
-1 frameshift is included in the aligned nucleotide sequence:

This block appears to be a copy-paste duplicate of the Gag-Pol (-1 frameshift) example from lines 2558-2569. Since this section is discussing the Escherichia coli PrfB alignment (alignment_ecoli), which has a +1 frameshift, the text and code should be updated to refer to alignment_ecoli and show its corresponding sequences.

Agreed, and the doctest passes only because alignment is still bound to the HIV example. This is upstream's new text from biopython/biopython#5376, left as upstream has it so the next merge stays small. Recorded under "Noticed, not done" in the PR body for an upstream report.

Avoid using assert statements for validating input data or alignment properties in production code. Since assert statements are removed when Python is run with optimization (-O), this check can be silently bypassed. Use an explicit conditional check and raise a ValueError instead.

Suggested change
assert n1 == n2
if n1 != n2:
raise ValueError("Aligned blocks must have the same length")
References
  1. Do not use assert statements for validating input data or file formats. Because assert statements are removed when Python is run with optimization (-O), using them for validation can lead to silent failures or regressions. Use explicit conditional checks and raise appropriate exceptions (such as ValueError) instead.

This checks an invariant, not input: Alignment.aligned yields block pairs of equal length by construction, so n1 != n2 cannot be reached from a well-formed Alignment. The fork's S101 hook deliberately excludes Bio/Align/analysis.py for this reason. Kept as upstream wrote it.

``codon_align`` convenience function instead. This function can be used in
two ways:

1. With an amino acid sequence and a nucleotide sequence as the first and second rguments, respectively, this function creates a ``CodonAligner`` object, aligns the two sequences to each other, and returns an iterator over the alignments found.

@dbolser Understood. Leaving the text unchanged matches the existing guidance for faithful upstream merges. The reference error remains valid, but an upstream report is the appropriate follow-up rather than a change in this PR.

Would you like a GitHub issue in this repository to track the upstream correction?

Learning: In dbolser/BioPAIthon, faithful upstream merge PRs preserve upstream behavior and limit corrective changes to safety problems introduced by the merge itself. Known upstream defects, such as Bio.Align.codon_align dropping codon_table and keyword arguments for Alignment input and silently truncating sequence pairs with zip(), should be handled through upstream reports and separate follow-up fixes rather than expanded merge-PR scope.

Extract rows from alignment_ecoli.

This E. coli +1 frameshift example reads alignment, which still refers to the earlier HIV Gag-Pol alignment. It therefore displays the HIV protein and RNA and describes a −1 frameshift instead of demonstrating E. coli row extraction. Read alignment_ecoli[0] and alignment_ecoli[1], then update the expected output and explanation. The current doctest does not catch the mix-up because the stale variable exists. @dbolser Understood. This matches the existing upstream-merge guidance: preserve upstream text and handle known defects separately. No change is needed in this merge PR; the documentation finding remains valid but deferred.

P2 Badge Preserve the exposed Bio module attributes

Downstream code that accesses Bio.os or Bio.warnings—including code using from Bio import *, since the root package has no __all__—now receives an AttributeError/loses those names even though both attributes existed in previous releases. Keep compatibility aliases through a deprecation period or record and justify the break in DEPRECATED.rst, as required for changes to the package's long-standing API.

Bio.os and Bio.warnings were the package's own imports leaking through a missing __all__, never documented or used as API (nothing in Bio, BioSQL, Tests or Doc reads them). Upstream removed them in biopython/biopython#5382 and the fork follows; a star import of Bio picking up two standard-library modules was an accident, not a contract. Not adding aliases.

P2 Badge Do not publish a YN00 result this example cannot produce

For the newly substituted E. coli/Shigella alignment, the preceding calculate_dn_ds(..., method="YN00") call raises RuntimeError: dictionary changed size during iteration rather than returning the displayed values. Because this section switches from cont-doctest to an untested code block, the tutorial suite does not catch the false output; readers following this scientific-analysis example will fail at this step, so either fix YN00 for this input or document the limitation instead of showing a result.

Checked by running the tutorial's own chain in a clean venv: on this input calculate_dn_ds(..., method="YN00") returns None, not the shown values (which are LWL85's, copied), and not the RuntimeError you predicted (that one is real too, on other inputs, and already in IMPROVEMENTS.md and UPSTREAM.md). Either way the untested block prints a result the code cannot produce. It is upstream's new text from biopython/biopython#5376; left as is and added to the PR body's "Noticed, not done" list for an upstream report.

* Fix five errors in the Tutorial's codon-alignment section

The section rewritten upstream in biopython/biopython#5376 and merged here
in #266 showed the HIV Gag-Pol rows under the E. coli PrfB heading (the
block was a copy that still read `alignment`, and an extra blank line kept
test_Tutorial.py from ever extracting it), pointed at the pairwise-aligner
mnemonics table instead of the codon one, had two typos, and labelled
LWL85's dN/dS numbers as YN00 output. On that alignment YN00 returns None,
so the example now shows ML only and says why YN00 is left out.

Record both the documentation defects and the silent None from _yn00 in
UPSTREAM.md (rows 41 and 42). Fixes #269.

* Fix a sixth slip, test the ML block, and correct the YN00 notes

A verification pass on the first push found: a sixth copy-paste error
from #5376 (`len(alignments)` after building `protein_alignments`, which
passed only because the HIV iterator was still in scope); that the
RuntimeWarning I had attributed to ML is YN00's; and the real causes of
the YN00 failure: a normalisation loop that stops at the shorter dict
and leaves the initial kappa at -35, then a zero path-probability sum
for the TAT/ATC pair, before the function falls off its loop and returns
None. The tutorial sentence now states only the behaviour.

The ML block becomes a cont-doctest shown to three decimals, since the
optimiser drifts at the sixth between machines. Also fixed, from the
same commit: "alignment amino acids" twice and a dead nuc_ecoli line;
and five older slips in the section (calculate_dN_dS "method", "and
input", the calculate_dn_ds_matrix arguments, "two sequences",
"Mcdonald"). UPSTREAM.md rows 41 and 42 updated to match.

* Keep the ML dN/dS block out of the doctest: it needs scipy

Making it a cont-doctest ran it on every CI job, and the 3.14, ARM and
PyPy jobs do not install scipy, which Bio.Align.analysis imports for ML
(and YN00). Upstream left the block untested for that reason. The block
keeps the three-decimal values and the sentence explaining them.

* Say three decimal places, not first decimals
