This PR includes:

  • cleanup of repository config files -> removed unnecessary config lines
  • Standardized formatting of config files
  • Evaluation of which output files are published to publishDir. The aim was to store cram files for each file, but in the <publishDir>/QC/ fastq and bam files were stored as well (twice). Those are now no longer published
