This is something I noticed in PSTEE since you need generalized biffing to bypass the modron cube resetting modded areas/stores bug. Also checked in BG2EE with only an edited splprot.2da in the override before installing.
When you install generalized biffing option 2 (biff all), the version of splprot.2da that the game uses is the unmodded one. You can see this in Near Infinity as well. It will only show the unmodded one.
Workaround for now is blacklist.txt or, for PSTEE, only install generalized biffing right before using the modron cube, then uninstall after. The area/store reset happens on using the cube to warp to the foyer area.
