first of all, thank you for this great tool. The speed and recall are amazing! The issue I'm proposing is regarding the flags when calling the tool.
When I was predicting amplicons for 840 primer pairs, I kept adjusting the --max-mismatch flag between 0 and 5, but the tool kept working while the number of returned amplicons remained the same.......until I read the docs again and realised that I made that flag up (and should've used --mismatches i.o. --max-mismatches).
I am very aware that the problem could be solved by simple reading, but I'd be very happy if a small warning would pop up :D
