Ensure all configuration, in `--input` flag and configuration file, to limit number of samples is named `"samples"`

In some cases, the number of samples might be represented by limit instead, including in output. Make sure that it's always passed and displayed as samples, and make sure documentation matches.

Similarly, when qt show is run, the input row in the summary table should show samples, and not num_samples.
