[Docs] - Update Agent docs to show how to create an issues and manage PRs.

Needs to make sure it knows how to correctly put together an issue with the labels, projects, urgency, etc. Right now, it is not doing that.

also update this for being able to better handle the branches and PR work. like once a PR is closed, the local and remote branches should be removed. PR body should also include a "closes #..." so that when an issue is fixed, it can auto-close. I dont know if we can move it in the status in the project tasks based on that (like when a issue is opened, move to backlog, PR is opened move to in progress, PR is closed move to done, etc)
