Are there specific setting or CUT&RUN. This the MNAse approach. MACS2 is not working that well do to low background.

#92 reefers to settings for CUT and TAG. The difference between the CUT and RUN and CUT & TAG, is that the first one uses MNase, while the second one uses Tn5, thus it is closer to a ATAC-seq experiment. The first one is close to an MNAse-seq experiment, that will provide nucleosome positions.
