Stack .env Overwritten

I'm creating a Stack with the "From Git Repo" option with autosync checked so that it keeps the updated compose file. The problem I'm having is that I'm using the env to interpolate values, and that's getting wiped every 5 minutes due to the sync. I don't have an .env in the repo at all so it's not overwriting it with anything, it's just wiping it out. Is this intended behavior? I don't want to have to push a commit to my repo every time I want to tweak an env file.
