Internet access is only available via proxy on our main cluster, and by default this doesn't work with the downloads from Ensembl by the VEP installation script.
The local workaround was to set the environment variable VEP_USE_HTTPS_PROTO=1.
It would be worth considering this as the default, rather than FTP, which may not be allowed at many sites.
