As of commit a8d24f6e423f5887c778f53fd71c9e08b703b05b, my https://github.com/vorburger/nixfiles would do this:
$ nix flake check
warning: unknown flake output 'modules'
warning: unknown flake output 'diskoConfigurations'
vorburger/nixfiles@09f1302 made the warnings go away.
I thought reporting this here "upstream" might be of interest.
Caveat: I am a noob, and have absolutely no idea what I'm doing, Nix-wise! 😆
Ergo, feel totally free to just ignore this issue, or close it - absolutely no worries.
