Rebuild tree

Is there a function to rebuild the permissions/role tree in the tables, without creating or deleting permission?

I think I have an issue related to this as well. If you add permissions, and maybe need to tweak something, the only option at the moment seems to be to remove it directly from the DB, leaving 'gaps' in the tree. This seems to confuse the logic when adding another permission - and sometimes the new permission gets added into this 'gap' in the tree, and if you're adding children to this new permission as well, it fails, as it can't find the parent in the array of permission with the parent path.

Hope that makes sense, but I think a dedicated function to delete a permission/node would solve this - or a function to recalculate the tree (remove these gaps?) like Alex requested.

Just a quick update, my issue occurred because we're adding permissions in bulk (in a loop). The bundle refreshes the immediate parent ($entityManager->refresh($parent)), but not the whole chain up. So the first top-level permission (directly under root) and its children gets added correctly, but when when the next top-level 'sibling' permission gets added, it is inserted under the first one (because the managed permission entities have the wrong tree_right values).

I ended up refreshing the parents all the way up the chain at the end of the loop which seems to have fixed the issue.
