nuisasnce regression folders being created even if nuisance regression is set to false

I set all flags starting at Nuisance regression to false, to run "basic preprocessing", but the code still creates the folders based on set configs.
We should change this so that the folder check or creation only happens if nuisance regression related flags are turned on.
