`GipsEngine`: annotate "timed" methods as deprecated + "timed" is the new default

In today's meeting, we agreed to:

• make the "timed" methods (e.g., buildProblemTimed) deprecated
• change the "non-timed" methods (e.g., buildProblem) to always include the time measurements
