Yes, there are plans to make Sine native in Zen but not all features are likely to be merged. The main features to be added are the install from url and the new preferences features.

No. That is a security risk. Mods that are JS will always have to be on the store and need a pr for updates. That is, when JS support comes out in v1.2.

When it comes to JS being native, the author of Zen doesnt want that possible security risk so that won't be added.
